Are the files available? The efele.net site still has the Oct 8th 2012 version. There is no Asia/Khandyga and Asia/Ust-Nera in that "shapefile"
(They appear to be contained in Vladivostok and Magadan)
I'm not sure of the contents, but the tz_russia and tz_world files are dated April 18, 2013. I don't know what to do with the shape files, but the tz_russia.png image appears to show the two zones you mentioned. Perhaps you need to refresh the pages in your browser? (Or perhaps I misunderstood you again and by "contained in" you meant the zones overlay the other zones in the shape file? I don't know what to do with the shape files.)
